So far, I know that Space Battleship Yamato 2 decanonized Farewell to Space Battleship Yamato: In The Name of Love while the theatrical re-released version of Final Yamato is the canon edit of the film itself because Yoshinobu Nishaizaki was unhappy with how the original theatrical cut the same 1980s turned out. Now, regarding Space Battleship Yamato: Resurection, it now has two edited versions (the 2009 theatrical cut and the 2012 director's cut) with each cut containing some plot differences (including about Maho Orihara's final fate, which I'm not going to mention), as I learned from StarBlazers.com. Moreover, the director's cut of this movie I'm referring to includes more ship classes than in the original cut, including the ship class of the EFDF experimental battleship Musahsi.
Although I don't expect any appearances of Earth or its government/military headquarters in the movie's sequel (if made), I guess the the question I'm trying to ask is "which edited of Space Battleship Yamato: Resurrection is currently part of the primary canon continuity of Space Battleship Yamato?".
